What error are you getting when booting? Does it not detect the flash drive? It sounds like you are not selecting the correct boot device.

My boot menu gives me options for both. Maybe it is automatically booting to the old type. How did you make the install media?
Are you wanting to install Xubuntu only? Why not just install xfce DE onto Ubuntu if you want to keep the dual boot?
