I'm not 100% sure about this, but I intended to make a circuit like that for my UPS boards as well. The first issue I came across is that the voltage while the cells are charging, will be higher than the cell voltage by ~200-300mV. So you'd have to stop charging while you're measuring. As for processing the analog voltage, I guess your best bet would be an analog pin on your microcontroller for each? It is possible to make one pin do the job of many with a multiplexer, but I think that's only for digital signals.
The main problem is that to measure cell voltage I need to have two wires (positive and negative) going from it to the ADC, not one
